I checked into my flight 24 hours in advance and then immediately upgraded my boarding position for my wife and I. Did I screw up in buying it then vs buying at the gate prior to boarding to count as 2 of my free 4 upgraded boarding passes per year with my southwest card?

It should make no difference if you buy at the gate vs buying at check in. Either would count
towards the Chase program.

No, as long as you used your card with the benefit to purchase then it will go through on that same card.
It would only mess things up if you had saved a different card to buy the tickets and now the priority boarding fee will go on there instead.
