does software count prior passengers on plane already in there 1 stop no plane change?

Count for what?  The system certainly knows how many through passengers there are so as not to oversell.

Your check-in time is based on departure time of your first leg.

Be warned.  Those through-passengers get dibs on the seats.  Paid $50 for an upgrade and got A3 to give my tall son a better chance at an exit row window seat.  The seats were gone.
