Depends on the delay.  Sit on the plane or deplane and board again after delay.

Sometimes you will sit on the plane if it's just going to be 20-30min other times you will deplane. I've had times where we push from the gate and sit for an hour because of volume at one of both airports. Happens a lot going to DAL with construction. If you push and a storm starts you will probably sit on the tarmac because no one would be able to bring you in to the gate.

Being kind the kind gate agent knows the boarding pass will only  scan at the 

pre storm  time right? Or is this changed?

Can you clarify your last point? If everyone gets off and is deboarded, then yes, you can rescan with the gate agent
