can I change a points flight to pay with travel funds?

I booked a flight with rewards points an hour ago and then remembered that I have Travel Funds that need to be used. Can I change the payment option? I would rather not cancel and rebook because I paid for Early Bird Check-In and I don't want to lose that money.

Unfortunately the only way to change payment methods is to cancel and rebook. 

You could reach out to Southwest on Twitter and maybe they could help with trying to keep your EB or refund it as an exception so you can re add it to the new reservation but no guarantees as EB is usually a non refundable fee.
