I am used to fares changing daily overnight, but i noticed yesterday many fares went up randomly in the middle of the afternoon. In your experience, is that common?

Fares can, and do, change at any time of day.

Prices can change, both up and down, at any time. Often you'll see prices go up as a result of tickets selling on a particular flight. For example, once the 10 seats allocated to sell at $50 are gone, then prices for the next 15 seats are available for $60. Going the other way, if enough people cancel reservations those cheaper seats may become available for purchase again.
