I am going on a business trip. My company will be booking Southwest Airlines ticket using their internal Travel booking website.
Can I use that Southwest Airlines reservation to book the companion pass which I already have obtained and registered with SW account?

Yes. Once you have your confirmed conformation number you can either call on the phone and add your Companion or log into your Southwest Rapid Rewards account and see if your future flight is listed. If it is not listed you will have to add your Rapid Rewards number to your reservation here https://tinyurl.com/lqmaxam
