Yes, they do. As long as the passenger brings the proper paperwork and it isn't expired, an ESA is free just as a Service Animal. Only pets (non-ESA's & non-SA's) are charged.

@k10978, thank you for differentiating that the cost of traveling with an animal for a disability versus a pet. Southwest has FAQs on the website. I put in a link below.
Fortunately I have not had to travel with any animals yet but I have empathy for those that must because there is a lot of disinformation out in the internet.
