I have a flight scheduled Sunday morning and we are anticipating a major snowstorm.
how long does the airline wait to cancel a flight?
Can I obtain a new flight at the check-in counter or must I call customer service?

Southwest will generally cancel flights due to a known storm when they are pretty confident that they won't be able to fly. That said, you can can change your flight at the counter, customer service, or do it online for free if there is a travel advisory for your departure or destination city; just check the home page.

To clarify on this one - the Travel Advisory link when posted is your best friend in this scenario, and will outline cities and date ranges where Southwest will allow you to cancel or exchange your ticket without charge (one time!) in advance of expected bad weather.
When the advisory is posted that would typically mean that flights are currently still scheduled, but could be subject to delay or cancelation.

Just to add in, Southwest currently has an advisory out for Winter Storm Harper [https://www.southwest.com/html/advisories/swa_travel_advisory_20190161547661127823.html]. While the New York region is expecting some weather, the airline hasn't officially announced an update on it, yet. That can change as mentioned above.
Safe travels,

If you change your flight in anticipation of a snowstorm BEFORE the advisory is posted, you will have to pay the difference in price between your original flight and your rescheduled flight.
