How about handling this similar to how Amazon handles shipping via Amazon Prime (one time yearly fee with 2 day shipping at no additional charge, or simply pay additional freight when desired) .
Southwest could have a one time yearly fee tied to the Rapid Rewards number and allow that person to connect on any flights they take the rest of the year. And you could always add it as a ticket option when booking for those who don't want to go the yearly route (no pun intended).
People hate being nickle and dimed, as well as being hassled for little things repeatedly - like the fee for bags - so make it easy to use for regular loyal fliers and don't tie it to the ticket (unless some folks only want it on a flight by flight basis).
