Once the companion pass is earned do the points I have earned stay in my account or are the 110,000 points used for the companion pass?

The points are yours. The companion pass is the perk for earning 110,000 in one calendar year. You points don't expire but if you have no activity in your Rapid Reward account in a 24 month period you will lose your points.
